Most colony tools ask you to pick the pair. The recommender flips that. You define the outcome you need and the recommender searches your colony for the cross plan that delivers it.
- Specify target genotype, target count, target date, and any constraints

- Set sex requirement, age-at-use requirement, and protocol assignment

Pair scoring with auditable math
Every candidate pair gets a score that combines five factors. The factors are weighted by the preferences you set, and every component of the score is shown.
- Expected goal-genotype yield: Mendelian probability times pair fertility prior from history
- Inbreeding coefficient: computed via Wright's pedigree-traversal method
- Generation distance: how many breeding rounds away from the target genotype
- Time-to-target: gestation, wean, biopsy, and identify cycle for the strain
- Projected cost: cage demand times per-diem rate for the planned breeding window
- Each component is shown alongside the final score for full transparency

Inbreeding-aware by default
The recommender uses your colony's full pedigree to compute inbreeding coefficient for every candidate pair. Pairs that exceed the configured threshold are excluded automatically.
- Wright's coefficient of inbreeding (F) computed from the colony's pedigree
- Configurable threshold per organization (default F ≤ 0.125, equivalent to first cousins)
- Pedigree depth used for F-calculation is configurable (default 5 generations)
- Threshold-violating pairs are excluded from results, not just flagged
- Override is supported for users who explicitly want a higher-F cross

Fall back gracefully when no plan exists
When the colony cannot deliver the goal under the constraints, the recommender says so plainly. It surfaces the closest near-misses and identifies which constraint is binding.
- Clear no-result state with the binding constraint identified
- Closest near-miss plans shown with relaxation suggestions
- Suggests purchasing animals from a vendor when no internal plan reaches the goal
- Recommends backcross or rederivation when genetic background drifts too far
- Never returns a 0% expected-yield plan as a top result
